You upload the GPX track to gpxmapy and start the track-to-plan conversion. There you use the button for transfer to Mapy.com, which opens a new browser tab with the created route plan.You must be logged into your Mapy.com account in that browser (or log in after Mapy.com opens). Then save the planned route to My Maps (optionally into a folder).
After that, open the Mapy.com app on your phone, logged into the same account. The account content will synchronize automatically in My Maps. Then you can open the saved route in the app and start navigation.
The GPX-to-plan conversion only creates route points and inserts them into Mapy.com for you — as if you had manually planned the route yourself on the web. It works the same way: the planned route must first be saved to My Maps on the web so that it becomes available in the mobile app after synchronization.

I went to https://gpxmapy.cz/ and added my gpx track with the “load files” button. The route will be shown on the map.
Next I use “fast functions” to convert the track with “convert path to plan”.
Next step is using “points to Mapy.com as a plan choosing “on foot – hiking trails” for example which does open a new window in the browser showing the track on mapy.com
Next I use the Export button and save the file to my computer transferring it via USB to my phone (Anroid 16).
In the MAPY.COM App on my phone I choose “My Mapy” using the 3 dots on the top and choose “Import”. I navigate to the right folder on my phone and choose the file and finally I klick on “save”.
The track is shown in the App but I am not able to start the navigation as the button is not shown.
Does this just work with the synchronization to transfer the track directly ?

Yes, that is the problem. This way you only create and import a new GPX file again, and navigation cannot be started on an imported GPX track.The important step is different: after the route opens on Mapy.com in the browser, you must save the created plan to “My Maps” in your Mapy.com account. Do not export it again to GPX.
Then open the Mapy.com app on the phone while logged into the same account. The saved plan will synchronize automatically into My Maps, and when you open that synchronized plan in the app, the navigation button will be available.
So yes — for navigation it must work through account synchronization, not through exporting/importing the GPX file again.

I would also add that this is how it always works when a route is planned on the web in advance.If a route is created directly in the mobile app, navigation can be started immediately. But the transfer from gpxmapy works through a URL link, and that can only be opened in the Mapy.com web interface, not transferred directly into the mobile app.
So from that point on, it behaves exactly like any other route planned on the web — the transfer to the mobile app works only through synchronization via your Mapy.com account.

Good we're paying premium and don't get basic fundamental features. Instead this funny workaround. Quite amateurish from Mapy.com

@manuel_platzer "Amateurish" is probably a bit too strong.
Mapy.com achieved an incredible amount while the service was completely free. Of course, they couldn't implement every feature users wanted. Introducing Premium gives them additional resources to keep developing the platform, although it still doesn't include everything many of us would like to see.
I also hope that direct navigation along imported GPX tracks will be added in the future. Until then, this workaround is simply one option for those who need that functionality today.
